Instead of repackaging /xen-2.0/, why not test for /xen-2.0/ and mv it
to $(S)?  How are you going about installing xen, tools, kernel and
doc?  Are you using ./dist/install.sh or "make intall-tools, make
install-xen, .... etc"?
