That is correct.  The original Xeons were just i686 with more L2 cache and built in SMP.  The 64 bit Xeons copied AMD's 64 bit architecture and called it "EM64T" (or "Intel 64").  Debian uses "amd64" as a catch all to refer to both amd64 and em64t.  So yes, the -amd64 is the correct kernel to use on 64 bit Xeons.
