You'll probably lose the realtime properties.
Whether that causes the application to not work at all, I don't know.

Since Intel Xeon Core (and its VT technology) are now available, I
would like to know if anyone has ever tried to run qnx on xenlinux.

Never heard of an attempt, but who knows..
