Agreed, it shouldn't affect disk finding but going back to my original issue it 
sorted my problem :)

HPET is High Precision Event Timer, afaik.
That shouldn't affect kernel finding root disk/device..

Maybe the setting affected some ACPI IRQ routing stuff aswell..
